Hi,
I would have set it in the templates used for your hosts/services.

eg. default-host-template

define host {
  name default-host-template
  ..
  ..
  ..
  notes_url   http://server/wiki/alternate-path/$HOSTNAME$
  ..
}

same with default-service-template

define service {
  name default-service-template
  ..
  ..
  notes_url http://server/wiki/alternate-path/$HOSTNAME$/$SERVICENAME$
  ..
}

or something similar.
